I want to do an engine swap but my car has taken a bash before I got it. If I take the engine out will the chassis/mounting points move?

Would have thought that if they did the car is in a dangerous condition anyway Rik.

if the shell is tweaked then there's a small risk that pulling the Subframe will allow the car to move from its OE setup.
TBH most E30 inner wings are miles out of spec due to stut sag (inwards) so it not the end of the world.
if in doubt, get the welder out and add some Xtra bracing top and bottom with some 40x40 angle to hold it all square(or not :lol) do the deeds you have planned and job-jobbed.
Removal of just the engine and box will not alter the geometry.

Its deff not dangerous its only slight. Ive done over 5000 miles, it drives straight, is solid and has no uneven wear on the tyres. I understand what you mean though mate

If the points are going to move, they they already will have, and need pushing/jigging back to where they should be! All the jigging measurements are on the E30 car club, Philippines site : http://bmwe30cc.org

So the engine won't be holding them?

Engine is not holding enything. It is fitted on flexible mounts.

Also fitting a strutbrace can push the struts back assuming you can first get it on them and the strutbrace is stronger then the struts. I would reccomend strutbraces to all E30´s to maintain stock geometry
