Just to make sure... if i still have a zone chip in my standrad ecu, will it affect my megasquirt ecu in any way?

If you're running both injection and ignition through MS, then the moronic ECU will only being powering the DME and the basic dash functions.

If you're only running injection on ms and moronic controlling ignition you would be wise to stick a oem chip in, the zone ones do have some ignition advances which aren't a good thing when you're boosted.
