Hass,
The sunroof rubber seal is there more to stop the wind whistling in the gap than to stop water from getting in. You should be able to leave the rubber seal removed and still not get water inside the car.
It's designed so that any water that does get in is drained away via the 4 drain tubes. If you have a leak along the rear edge, it's more than likely the water drain channel that goes backwards and forwards with the sunroof as it opens/closes.
If you tilt the roof up and look in the top, you should be able to see a long thin channel (black in colour) that runs the full width of the sunroof. This is connected to the interior trim piece via two thin metal arms. If this channel is leaking (no uncommon due to corrosion) or the little arms that ensure it's in the correct position are damaged/unclipped then the water will not be drained away as designed.
