I thought I'd been positioning the fuel filter on my 89 325i correct for the last 13 years, but made the mistake of watching a Youtube video on this yesterday, and the person replacing it had the filter in a different direction than me, so I need confirmation of whats right.

I usually by a Mann filter, and position it with the arrow in the line of the flow of petrol, the lip of the filter clip into the plastic on the jubilee clip, holding it tight and won't allow it to slide.

The video shows the filter pointing in the opposite direction, and the lip of the filter not clipped into the fixing, but 180 degrees.

Can someone confirm which way the filter should go please.

You are right--the arrow points towards the engine or the flow of fuel as you say.

The problem with that is the flow actually goes to the rear of the car before looping back, so it could point either way!
