Have a look at the stitching on the outside and inside of the roof in that area. If the stitching is loose or missing, water seeps through the holes. Waterproofing the roof with any holes won’t stop water. Could equally be coming in from the front and making its way to the back.

Drain holes in sill blocked? allows water to fill up in the rear window cavity and flood into the rear foot well - test by pouring water into the hood storage area on the passenger side next to the roof hinge mountings - water should drain and dribble out of the sill drains.

Also the drains in the inner rear window cavity could be blocked - these allow water to pass from that area in to the sill area for drainage. To investigate this, remove rear seat (all) remove side panel ( with speaker ) shine a torch into the space where the window lives when down, see if its full of mud and water at the bottom.

Oh, I found my picture of the drain in the roof storage cavity.

This is another picture showing the location of the hood compartment drain hole. This is the left side of the compartment looking forward.

If these holes are blocked there will be water under the rear seat and in the rear footwells.

There is one on the right hand side of the compartment too.

Hope this helps.
