is auto and manual transmission ecu wire loom the same?

Yes, apart from 325 with EH auto gearbox, where the plug for the throttle position switch is different.
Can be used with manual engine if you change the plug or fit the auto. TPS.

C104 was a 3 pin connector used on ancient E30s with the rectangular 'C101' engine loom plug. It was retained on the first E30s with a round 20 pin C101, and carried the signals for the engine speed and road speed signals between the engine ECU and the instrument cluster, which were incorporated into spare pins on the C101 on later models.
If you have an old type body loom, there will be a three pin plug hanging down from the loom near the instrument cluster, and if you have the older engine loom, there will be a matching plug coming off of the engine loom near the ECU. (Not to be confused with the plug for aircon/EH gearbox, clipped to the end of the ECU mounting bracket.
