Somehow the pin that secures the gear selector rod to the knuckle on the gearbox has come out. I've got a spare pin but it seems impossible to fit it with the gearbox in place. To drop the box a bit is it just a case of putting a jack under it and loosening the cross-member?

Probably, though you may need to disconnect/remove the propshaft also.

I've done this in the past while stranded away from home. Its not easy as it's very very tight, but it can be done without removing the prop from gearbox. From memory I unbolted the crossmember and prop centre bearing and lowered the back end of the gearbox with the jack - don't lower it too much and you need to be careful as the top of the head tilts towards the bulkhead.
When you bolt everything back up, don't forget to tension the prop bearing again.

Gave up for today but am thinking that maybe it would be easier to rotate the knuckle 180 degrees and push the pin in from underneath rather than above. That way I think there would be enough space by just unbolting the prop from the gearbox. Any reason not to try this?
