M3 convertible ? Air leak/ oxygen sensor / injectors/ AFM / piece of string , it could be anything.
What does it run like ? Post up the readings, that will give us a better clue .

How would it run at all with the ECU disconnected? :?

As a first step, I would remove the spark plugs and check the colour of the tips, which should be a light tan colour.

Ah, but did you fit the correct grade plugs, and gap them correctly (if required)?

Might be worth doing a compression test, to ensure all cylinders are roughly equal pressures.

Most likely that is NOT an ECU problem.

That is the plug to your oxygen sensor . Was that connected when your car was tested ? It should be . The car will run with it disconnected but probably not pass a low value emission test.

Could be several things,

But since you've covered the basics already (plugs, compression, air filter, etc.) the usual culprits on these cars are the MAF and the DME temp sensor (the blue sensor on the water rail above the exhaust manifold) but I'd replace the lambda sensor as well.

The DME temp sensor failure is usually more dramatic but worth testing (I usually replace them on all cars anyway).

Hope it helps

Then, as I said, my bet goes to the AFM (Air Flow Meter)

MAF and AFM are two different technologies that do the same job - measure air into your engine. YOur M3 will have an AFM, not a MAF.

Likewise, DME and the ECU are two words for the same thing - the DME relay is just a relay that turns on bits of the ECU.
