Last night it could have been because I put my football boots where in there, but it definitely happens more often than it should.

Lots of moisture under the lid? Why?

Poor seal on the rear lights or bootlid would be my first thing to check. After that I'd start looking for holes in the floor

Water getting in somewhere? Remove all lining, dry it out completely, check for leaks, suspect areas are the rear light gaskets. Also check the wheel arches for rust and any other areas.
Check the alignment of the boot too.

Unless you get all the trapped moisture/condensation out, you wont sort your issue so you need to get in there and have a look

Mine was leaking past the light seals into the lights and dribbling out of the bulb holder then running down into each side pocket
The condensation then made everything else wet
As jim says get the lot out and dry it all out, its also much easier to see where the water is tracking to and from then

A sprinkling of talc/cocaine (depending on budget) round the suspect areas can be very helpful..

I found cocaine to be a very good moisture absorber. Although you do need a few kilo's to do a proper job.

also if you have one, a girlfriend or even friend in the boot with a torch. while you pour the hose over is another decent way of finding leaks.

I keep one spare in the shed, just incase I need one for tasks like this, they're especially handy for work that needs doing under the dash board and in the foot well

They generally don't live beyond 30 anyway, may as well give them a purpose in life
