can't see why a kill switch for the fuel pump would affect the alarm.
if you do fit one then fit it where it can't be found by anyone other than you.
i'm sure if you google "fuel pump kill switch" i'm sure you'll find plenty of answers.

The secret (although it's not very secret now if you can search this site) is to rig up the fuel pump feed to short out and blow the fuse unless you press a hidden switch. The thief won't know that has happened and even if he lifts the bonnet and makes the correct diagnosis he's still got to find your switch.

Could link one up to the automatic gearbox inhibitor switch as well if you were keen. The wiring's either under the centre console or behind the glovebox. Fuel pump switches are equally good as well, unless you have a 316.
As steve_k said though, it's putting it in a place where no one will find it. Anyone can steal a car if they're given enough time so the point in most security features is to make the theif take a long time, hopefully to a point they'll get caught or give up.

just a thought you could always make the kill switch look like something else all together

Could make it something very random. If you could get a seatbelt buckle which has the electrics for telling a car when it's not plugged in, or plugged in, you could make it so the middle lap belt has to be plugged in to start the car. Worlds your oyster. The E30 doesn't seem to have a grand collection of hiding places for an inhibitor switch.
