change to smog control and missing

I have pulled these smog control parts off of my early e323i(Australian). Pipes, 11, 12, 13 and 15 have all been binned. I made up bolts to seal off the outlet pipes on the manifold. I also sealed off the pipes input to the air box. One problem is I now get a bit of a miss from time to time. I cannot see why? Any Ideas?
