A few weeks back, I took the E30 out the garage. It's a 325 cab which I believe has a second lock/immobiliser...I never tried it so I put the other key in the immobiliser lock to see if the red light lights up but nothing happened. A couple of hours later, I started the car to move it back in the garage, started for literally 3-4 seconds then cut out. I started it again and it sounded shakey, I tried to give it some revs but nothing happened as I pressed the accelerator...it was as if I was pressing a clutch, no reaction at all!

After a few attempts, I put the battery on charge (as mine dies if I don't start the car for a couple of days)...This didn't help at all.

I then tried to start it again and it just keeps turning but won't start. I then realised it maybe had something to do with the immobiliser so put the key back in and then tried to start it but no joy!

Any idea what it could be?

Could be a number of things, but there are a few simple tests you can do to narrow things down. Try following this diagram, and tell us what it recommends:

Immobiliser's work by cutting vital components, such as the starter motor, fuel pump, ign switch to coil feed and so on.

In your case, the starter motor is operating,so that's one vital feed that is present!

Behind the glovebox's rear trim panel you will find all of the wiring that get attacked when alarms and immobiliser's are fitted, look first for a plain green wire, this has a socket in it that allows an alarm to be just plugged in,if you are really lucky, you will find a loop of plain green wire with a plug attached taped up nearby, this will plug into the socket to restore the plain green.(this is the ign switch to coil feed) Now look at the loom as it enters the car interior in the top l/h corner of the footwell, you are searching for a green/purple wire(this feeds the fuel pump)if you see that this has been attacked and fed through an alarm,re-instate it back as intended.
These two checks will remove most alarm systems and allow your car to start, but your description also indicates a possible fuel supply issue,so a read through the 'failing to start' section of the zone wiki may also help you.
