I'm considering using the entire e39 wiring loom, sensors, the lot.
Is there any reason why I shouldn't?

You don't need the clocks!
If your dead set on the ABS just get some Mk60 bits from an E46, doesn't have to be M3, mounting the sensors is a pain but not difficult, the wiring is easy if you pick it out of a complete loom, you can see exactly where everything goes and what it does by following the WDS. The only thing it won't tell you is how to wire the fault light, but there is info about this on the US forums and again its quite simple.
This will give you the output you may or may not need for the ECU to keep the auto-box happy

I have a digital wheel speed conversion kit for customers who upgrade E39's. This enables correct signals for correct function.
