325i sport Auto to manual conversion

I am going to look at a 325i sport that is hopefully in near pristine condition which is for sale. The only issue so far is that it is an automatic. Does anyone know of the detailed changes/parts required that will need to be made in order to carry out a good conversion. The garage I go to is a specialist outfit who are prepared to do the job but has not carried this out before. We have agreed between us to look into any 'niggly' issues that we should find out about before hand. I have been told that the pedal box can be tricky to fit as they are normally installed early on in the cars manufacture. I have also been told to check out differences with the ECU as automatics have additional programing for the gearbox. If this is true, then converting auto to manual should not be a problem in contrast to the other way round?
