The longer stud shouldn't cause any problems, as long as it's secure, maybe the stud hasn't been put back in all the way, or there's a snapped one behind it.

Sounds like it's been drilled out and tapped oversize at some time in it' history.
As long as there are no fluids leaking from the stud it shouldn't cause any problems, except that you may have to drill out the corresponding mounting hole on your new manifold.
Might be a good idea to split the nut off this stud to remove the old manifold rather than try to unscrew it.

can you split all the nuts? or is it hard to get to the underside ones?

by the sounds of it even bmw drilled and tapped the threads out if there was any problems its quite funny u should meantion this ive just rebuilt the head of my 86 325i sport and the end thread is thicker than the rest ihad to modify the manifold gasket wat a pain in the ASS!! but mine were done by bmw which is weird and one is thicker than the others lol! not come across it before i must say but i kno its possible. you will have problems putting the 6 branch on without a doubt!!
