Water in boot

I have had a little water ingress in the boot in the compartment under the jack and thought it was the boot seal. Having removed the trim I found a rubber pipe into a plastic ? What is this pipe for as wiki said the 2 sunroof drain pipes go down the A posts

Four drains for the sunroof. Two into the A posts and two into the boot. They should be connected to the vent outlets behind the sides of the rear bumper.
If you have an electric aerial, there should also be a pipe running from the bottom of this to the RH vent.
Boot seal itself isn't usually a cause of leaks, unless obviously deteriorated. The hinges need to be adjusted properly where the bolt to the lid to apply pressure to the seal, and the catch is adjustable to provide overall pressure.
There is also the possibility of a nasty surprise if you remove the seal and look under it.

Thanks, thats nice to know still learning things about my BM after 20 years. Bumper off next at least I have plenty of time.

Pipe connections to the vents are inside the boot, behind the liner. You have to get quite physical to get the liner out, but its extremely tough and you're unlikely to damage it. I've never damaged one yet.

Light seals, gaskets (or lack of) on the vents, C pillar shark fin gaskets, and rust holes in the inner wings are all sources of water in the boot. The latter tend to be where there are brackets under the arch, so are more prevalent on the RH side.
