I'm currently in the progress of putting a 2.5 in my 316 I'm using the original gearbox for the car and the the original gear box mount the problem is that the engine and gear box when bolted the the engine needs to rotate over it seems to be sat to upright making it impossible to mount the box to the floor sonny question is are the rubber engine mounts for a 2.5 different or has any one had this issue?

316i engine and 325i engines are canted at different angles, so this problem occurs. 320i uses the same gearbox as the 316i, but with a different casting that has the bell housing section rotated by the required amount.
The same problem occurs when the 24 valve M5x engines are fitted into an E30 using a 325i gearbox - The M5x engines are canted the same as the 316i. The problem can be overcome by modifying the gearbox crossmember and gear lever linkage , but it's a lot easier to find a 320i or 325i gearbox, linkage and prop.

So if I put a 325 box in it it will solve my alignment issue? You seem pretty clued up about this I'm reasonably new to e30 so still learning. Another quick question then I have been told that the prop off a 6 cylinder 320 will fit fine with a 2.5 box on it

320 prop will fit with a 320 'box, which is the same box as you have, but with the bell housing rotated.
325 gearbox is longer (and stronger), so uses a shorter propshaft.
Your 316 propshaft is different from the 320 one, because the six cylinder engine moves the gearbox mount to a different position from that used with four cylinder engines
