Would any 325 m20 ecu work if i needed a replacment?
Whats the diffrence in the 325i & a 325se as in could i use a engine block, pistons etc and just bolt it straght on to a 325se head?
If the engine had a auto box on it at the start would i only need to remove the torque convertor and flywheel and the just bolt a manual flywheel on with on alterations?
Cheers
few questions?

Any 2.5 M20 ECU with the right number of pins will do as a replacement.
325se is only a 325i with a few options added, as is a 'sport'. Heads and complete engines are all the same, apart from pre facelift ones have a slightly higher compression ratio.
Auto engine is as you say, plus you need to fit a spigot bearing to the flywheel end of the crankshaft. Just taps in with a wooden block.

Same stated power output for a post facelift. Reduction in compression ratio is compensated by the more sophisticated engine management.
