I'm planning to swap a M52B28 in my '84 E30 320i , but I have 45mm struts in combination with KW coilovers,
Is it a bad idea to have 45mm struts instead of 51mm with such a big engine? I guess not, but I wanted to be sure..
Thanks.

The whole point of the 51mm strut is it allowed a larger more effective damper.
45mm struts are just fine strength wise.
