sounds a bit iffy to me, you shouldnt have to tune the engine at all mate, well iv never done that on the cars we rebuild at work anyway, is it timed up correctly? any airleaks? pipes the the fuel pressure regulator on the right way?

engine rebuild will include all gaskets, cylinder head stripped and de coked(pressure tested, to make sure its not fooked!), valves cleaned, new valve stem seals, new rings, crank re done, new shells.......... and loads of other stuff i have no clue about.
if the car is running shitty after a rebuild, maybe a valve hasnt been seated properly?? or maybe an injector is clogged??
the air/fuel mixture will make the car run shitty too if it has not been set right(nothing that a crypton tune wont sort out)
