I swapped the heater control valve and all was well. You don't appreciate something until it's gone.
It would have said check your hydraulic cylinders but you've already replaced them. Next thing that springs to mind is maybe the clutch release bearing and splines need greasing. I wonder how old is the clutch is.
Re: the pedal box. I found it easier not to replace the whole box. Instead I just removed the main bolt, removed the big brake pedal, insert the longer bolt from the donor pedal box and include the new brake pedal and clutch pedal.
