The noise you describe in your original post is 99.9% likely to be the layshaft bearing in your gearbox. Get the box rebuilt, it'll be lovely then. OK, Its no big deal removing it, you might want to take the seat out but I did'nt bother, the four nuts are quite accessable in the footwell, from memory I think there is even an hole through one of the pedal arms for the extension bar to pass through. I need to see a picture of the area where the jack sits in the boot of an E30, with the jack removed. One that hasn't been welded or painted preferably.
