Took the sunroof out of my 325i today as there was a scraping sound I needed to fix. When I got it out and looked in the space where the sunroof goes back could see quite a bit of rust around the drain holes. Used a garden cane to prod it and it's solid but how am I going to be able to get to it to treat it? and any suggestions what's the best way to sort it out?

Not sure what you could do about that. 
High pressure spray with hot waxoyl on a lance would probably be the best way to get in there.
Waxoyl would need to be hot and possibly diluted a little with white spirit. This would make it nice and runny and the best consistency to spray it. Failing that Dinitrol make some good cavity waxes. YOu could visit rustbuster.co.uk for some info??

Do you by any chance have wet under the rear carpets? I had to access the fuel pump on my Touring under the right-hand rear seat and found the underside of the carpet sodden beneath both the footwell and the rear seat. 
This turned out to be because the rear right Sunroof drain had rusted completely off the sunroof frame, causing any water that should have drained to the rear vent behind the bumper to trickle down inside the C pillar onto the rear seat pan. How did I find it: I prised down the roof lining above the rear passenger door and wept.
I fixed mine by chopping out the same section from a dead E30 at the local scrappy and riveted it with suitable sealant over the rusty one. Ill admit, it was easier with the roof lining out but all is now OK.
