CAB hood realignment - top motor not working!!!

can any one help? I have followed the realignment proceedure now that my hood moter has been repaired, and the rear part of the hood comes up as normal, but then the top moter does not start to raise the cover for the hood storage part.
have I missed anything obvious on the proceedure? all electrics are connected (and I think I can hear a click, but not sure). is there a sensor which tells the control box that the rear part of the hood is open enough to clear the storage top??
