Don't do it with out the clips, your dealer should still be able to supply these and I think the fitting guide/templates. Make sure you waxoil any holes you drill really well.

I have several E30's with factory fitted side skirts, and not one of them has ANY rust associated with their fixings. Drill the holes and treat the exposed metal with zinc rich paint, as per BMW fitting instructions.
There should be a strip of tape applied along the body as well, where the top edge of the skirt touches the body.
The rust in magpie's pic isn't uncommon on E30's and is caused by rust and water penetration from under the wheel arch area.

They're definitely still available for the E28 M-Tech kit, because I ordered some the other day. Might even be the same part. If it is, the number is 51711932996. :)

you can still get the green things from the dealers, i ordered some when i fitted se skirts in my old 318is. you need them so the skirts fit nice and tight on the body. i just measured the distance i needed to drill each hole, but make sure you use masking tape. mine turned out pretty good. i sold the car to another zoner. blue eyes is his name if you want to check it out.
